City tax is normally listed on your W-2 form in box 19 and 20. You do need to enter that when you enter your W-2 form. Can you clarify where you entered the city taxes?

So on those two numbers I actually have nothing listed. But I accidentally put in a City and it came back on my e-file something about owe the city??

You have to go back into the Michigan return and on the screen that says Your 2024 Michigan taxes are ready for us to check edit the Other Situations option:
On the next screen "revisit" the Michigan City Tax item. On the next screen, uncheck the box for the City you entered in error on the screen that says Live or Work in Any of These Cities?:
On the next screen indicate that you want to review the city tax return that you entered:
On the next screen indicate that you don't want to prepare the city return:
